Your system will come with a single bypass valve. When in normal service, meaning water is able to flow through the system and then through the house plumbing, the handles should be parallel with water flow.
When it's in bypass, this means that the water flow is skipping over the system and only going through the house plumbing. When bypassing the system, the handles should be perpendicular.
